Episode 1
Gibbs ayant quitté le NCIS, Tony reprend les rennes de l'équipe, MacGee n'est plus le probie car une nouvelle recrue est intégré au NCIS. Alors que Ziva circule en voiture, elle part a la poursuite d'un couple de motard. Au moment de leur passage vers une restaurant, celui ci explose et Ziva est accusé d'avoir laissée filer les terroristes. Ziva appelle alors un renfort de poids : Leroy Jethro Gibbs...
As each team member deals with the absence of Gibbs in their own way, Ziva's past comes back to haunt her when she inadvertently witnesses an assassination of a military attach by her former Mossad partner. Convinced her father ordered the hit, Ziva seeks refuge at the Israeli Embassy only to find she is wanted by the FBI. As the NCIS team, now headed by Tony, works to prove her innocence, Ziva reaches out to the one person she has always been able to trust.

Episode 2
L'evasion de Derrick Paulson oblige Gibbs a revenir temporairement au NCIS. Gibbs et Fornell l'avaient arrêtés auparavant et maintenant il menace Fornell et sa fille. En réouvrant ce dossier, Gibbs et le NCIS découvre que la vengance n'est pas le seul motif de l'évasion...
When a convict from FBI Agent Fornell's (Joe Spano) past escapes and threatens not only him but his young daughter, Gibbs comes out of retirement to re-open the convict's armed robbery case. With his former team by his side, Gibbs questions a retired sailor (Holbrook) who appears to be the only one who has any outside contact with their wanted man since his incarceration. But as the investigation progresses, the NCIS team discovers the man they are hunting for is out for something other than vengeance.

Deux femmes circulent en voiture quand elles sont doublés par un 4x4. C'est alors que les deux jeunes aperçoivent a l'arrière du véhicule, le visage ensanglanté d'une femme. Gibbs qui reprend les reines de l'équipe mène l'enquête sur la disparition de cette femme...
After searching both the lieutenant's car and apartment, the team learns she had been profiling men in order to find herself the perfect mate. With one of the profiles apparently missing, the NCIS team traces the woman's path and discovers that she planned to attend a singles seminar at a local hotel. Ziva goes undercover to gather information on the male attendees with hopes that one of them will lead the team to the missing Lieutenant before it's too late. Meanwhile, Director Shepard makes Tony a secret offer.

Episode 4
Un homme est arrêté par la police alors qu'il téléphonait au volant de sa voiture. Au moment de l'interpellation, les policiers appercoivent une arme a feu sur l'un des siège et c'est a ce moment qu'une voiture s'encastre dans celle des deux officers. Le conducteur, qui est mort, est un officier de la marine. Le NCIS est mis sur l'affaire et Gibbs demande de l'aide a son ancien mentor : L'ex-agent du NCIS Mike Franks...
The NCIS team is called to the scene of a bizarre murder of a Petty Officer who was part of an undercover arms operation. After his body is discovered, a Russian spy is pulled over for a traffic violation and is found with a recently fired gun in his back seat. With the bullet that killed the sailor missing, the NCIS' seemingly open and shut case becomes more complicated when the department of Homeland Security claims the man accused of killing the Petty Officer is working for them.

Lors d'une visite d'une maison a vendre, un couple ainsi que l'agent immobilier découvre avec effroi le cadavre d'un homme assit sur un fauteuil. Le NCIS découvre que ce marine devrait être en mission en Irak et surtout que l'homme était marié à deux femmes en même temps...
At the scene of the crime, Gibbs and the team discover that the Lance Corporal was buried in the backyard and then exhumed. After determining his identity, they learn the Marine, who was deployed to Iraq but never showed up for duty, had two fiancs. Abby uses her technical knowledge to run DNA samples from the two women and soil from the grave while Ducky uses his newly obtained Masters in forensic psychology to help NCIS implicate the killer.

Le soir d'Halloween, le Sergetn Miles est grièvement bléssé tandis que sa petite fille est portée disparue. Le NCIS apprend alors que la fillette a été enlévée et les ravisseurs demande une rancon. Se remémorant sa fille, Gibbs fait la promesse de retrouver la petite Sarah vivante...
After receiving a ransom call from the kidnapper, the NCIS team learns that the couple was recently separated after a marital indiscretion by the wife. Armed with that new information, Gibbs and the team focus their investigation on the woman's ex-boyfriend. Meanwhile, Abby's Halloween costume renders McGee and Tony speechless.

When an explosion kills a Marine Colonel on a military golf course, the NCIS team must work together with the Army Criminal Investigative Unit to find the killer. After a CIA tip leads them to an abandoned warehouse rigged to explode with a cell phone bomb, McGee uses his computer skills to tap into secret government files in order to track down the CIA informant and uncover the terrorist cell. Meanwhile, romantic sparks fly for both Gibbs and DiNozzo.

Episode 8
La directrice du NCIS, Jen Shépard assiste a un cocktail politique quand tout un coup un cadavre atteri sur le buffet. L'équipe de Gibbs apprend que l'homme est un héro de guerre mais les circonstances de son décès sont très tromblantes. Après quelques recherches, le NCIS apprend que l'ancien marine vivait dans l'hôtel et lors de la fouille de la chambre, le cadavre d'une jeune asiatique est est retrouvée morte...
The NCIS team investigates when an honored Marine veteran falls to his death at a hotel. After quickly determining his death was not a suicide, the NCIS team discovers that the Marine was homeless but living at the hotel with the help of a maintenance man who was a fellow vet. But when compromising evidence is found in the Marine's room, Gibbs becomes determined to clear his name and prove his innocence.

As McGee struggles to piece together his sister's whereabouts the night before, he discovers that the NCIS team is investigating the murder of a Navy sailor who had a previous relationship with his sister. Meanwhile, as separate clandestine romantic relationships bloom for both Abby and Tony, the NCIS team discovers McGee has a secret of his own.

Episode 10
The NCIS team begrudgingly joins forces with the FBI when they identify the remains as a serial killer the FBI has been hunting for 12 years. After contacting the serial killer's family, the NCIS and FBI teams search their home for additional remains and make a shocking discovery. Meanwhile, the NCIS team has problems with the "fictional" book McGee wrote about a team of NCIS agents.

Episode 11
When a highly classified robotic vehicle called "Otto" causes the death of a Navy Lieutenant, Gibbs and the team initially think the cause of death is suicide. But when Otto apparently malfunctions and puts Abby's life at risk, the team realizes that the vehicle had been sabotaged and the Lieutenant was murdered. Meanwhile, Ziva is concerned by Tony's secretive trips to the hospital.

Episode 12
Gibbs and the team rush to the scene of the crime, only to discover that the murder took place three days earlier and was "investigated" by the local authorities. As the case unfolds, the NCIS team discovers evidence of a potential terrorist cell, but Gibbs is wary since small town biases seemed to sway the initial investigation.

Episode 13
After 10 kilograms of highly toxic chemical weapons go missing, Gibbs and his team scramble to locate it. The NCIS team is horrified when they discover that the deadly chemical weapon is now held by wanted terrorist Mamoun Sharif (guest star Enzo Cilenti). As Sharif taunts them with phone calls, Gibbs and the team unite with Army Lt. Col. Hollis Mann to find him before he carries out his plan to attack major U.S. cities with chemical warfare.
